Tyrell Robinson gave the young Gunners an early lead and Edward Dryden turned into his own net to double the visitors' advantage.
Robinson then claimed his second before Kristopher Da Graca inadvertently put the ball past Ryan Huddart to pull one back for Stoke.
Tom Shepherd made it 3-2 before half-time but Aaron Eyoma restored Arsenal's two-goal advantage.
There was a nervy end for the Gunners when Julian N'Goy scored Stoke's third, but Frans de Kat's side held out to secure a well-earned win.
