Terry Burton's young Gunners fell behind to a first-half penalty after goalkeeper Damian Martinez was sent off for a foul inside the area.
But German midfielder Thomas Eisfeld equalised after the break, before midfielder Conor Henderson fired a brace of set-pieces to cap an impressive win on the hallowed turf.
