We went into the lead when Shkodran Mustafi headed home his first Arsenal goal, but were dealt a blow with Granit Xhaka's red card.
Burnley equalised from the spot thanks to Andre Gray, when Francis Coquelin was adjudged to have felled Ashley Barnes.
But there was to be one final twist, with Alexis lifting a Panenka penalty into the net when Laurent Koscielny was kicked in the face by Ben Mee.
